Abstract
The phylogenic of genus Cynopterus in the Sunda Shelf was studied by using 635bp mtDNA cyto b sequences. There were four lineages in the NJ phylogenetic tree reconstruction of the Cynopterus group. There is strong support for the separation of two C. brachyotis termed as CbI and CbII. Cbl is monophyletic and a sister group to CbII, C. horsfieldi and C. sphinx found across the Sunda Shelf. The presence of cryptic species within C. brachyotis population has significant implication on the evolution, biogeography and phylogeny of Cynopterus in Southeast Asia.
